It really irritates me that this didn't happen in the main Civil War miniseries. It is almost punishing the "fair-weather fans" (like me, when it comes to Marvel) by not doing that though. I am planning on picking up some of the follow-up stories from Civil War though, but it is looking like I'm going to have to wait a while. They are achieving their goal of getting people reading (or at least buying).
For Marvel this is on the level of when DC killed Superman around 15 years ago. They are even putting "Where were you..." headlines on their follow-up stories like DC did with Superman.

Some people get too upset over this stuff. They need to remember that this is a fictional character and that his death is by no means permanent. If his death made the story compelling and had strong relevance, then it works. The only real reason I can see to be upset is if someone feels the character isn't being used like he should for a specific story/era... and the probability that it'll be a while before he's "back." Maybe an alternate version of this story could be created where he lives. Besides, Marvel's got tons of alternate universes and, therefore, tons of Cap'n variations to choose from.

Stephen Colbert discussed Cap's death in the "the Word" segment. Pretty funny stuff.
I missed that, but I did see the closing of the following episode where he got a letter from Joe Quesada and a special gift. For those that haven't seen it, definitely check this video out...
